Swindon's players looked crushed as Colchester snatched all three points at the death.
After controlling the game in the second-half and equalising the home side's 12th minute penalty, the Robins went home empty-handed when Gillespie's deflected shot somehow found a way past James Douglas on the line.
"That was hard to take," commented a dejected Danny Wilson, "really hard. And everyone in the dressing room can't believe we've lost today."
"We dominated throughout and showed the belief we all have. But the luck just isn't with us at the moment."
Better side
Andy Frampton handled to give Colchester a spot-kick with their first attack.
But when Scott Cuthbert headed home in the 52nd minute - then almost immediately scored again - Swindon looked the better team.
Only two excellent saves from the Colchester goalkeeper - later named Man of the Match - and the referee denying what looked like a stonewall penalty for handball stopped Town taking a well-deserved lead.
New signing Obika upfront with Benyon both impressive as Swindon showed the confidence to pass and move in a performance reminiscent of this time last season.
But just when it looked like a point was the least reward for the Robin's endeavours, Colchester won a fortunate corner in injury-time and Gillespie connected from just outside the penalty area.
Swindon remain in the bottom four.
